What the title says. I organize our team's extensive course offerings within my account. The new Teams option pushed out today and every single one of my personal folders is now empty. This is extremely problematic. Is there a way for this to be fixed?

I needed to select the Team older to see our list of Courses.
Same. We have hundreds of courses that now need to be re-organized.

You can find all of your courses organized into the folders you assigned them to by clicking on My View. From there, you'll see the courses in your folder structure!
Why aren't the courses in the Personal section?
If you had collaborators on your courses, then those courses now reside in the Team section rather than the Personal section.
You will see these courses in the root directory of your Teams folder because they had a collaborator assigned to them.
