Notes Section in Older Version of Articulate

Without seeing the course (or a portion of it), my suggestion would be to start by importing the course into a new Articulate story file, using the default player settings. Then make sure you have added the Notes option, and confirm that it appears in the default location (sidebar). If it does, you should then be able to move the Notes to appear in the top bar by simply toggling the "down" option here:
However, as you note (sorry!), the Transcript feature may be overriding something within the current versions of SL. So that's why I would start with importing the story to a new (blank) file.
If the issue persists, I would submit a ticket to the Articulate team when they are back in the saddle.
