Great article!
I normally design a story board as a quick sketch within Storyline, This gives the SME's and Stakeholders a great idea of the course layout, colours, characters and audio. I try not involve them in navigation and branching as this can complicate things when you have instructionally designed the course that best suits the learning path. I'll definably include "Prototyping" into my end to end walkthrough with SME's and Stakeholders and see how it goes. You cant down it unless you've tried it :)

That's the biggest reason I believe in the prototype, and I understand not everyone has the luxury to do that, but if you do, being able to click-through to really get a true sense of the flow and navigation is huge in helping you get the clearest and smoothest learning path with the least amount of questions or "what do i do here?" moments.
