We do the items mentioned here. I do have to lock down content navigation but one thing that I try to do to assist our users in managing their expectations in navigating is to show the menu with helpful titles so they understand how many slides there are, test items, etc.
Navigation slides can also help too - anything that has unusual navigation or features I try to add a simple slide at the beginning explaining what to look for.

New feature: slide numbering. I haven't looked at it yet but it's available on 360.
